A/N: In this AU, the Doctor does tell Martha during their time in 1969 that not all Time Lords are good people, and in fact some are bad as in ready to bring on the apocalypse bad. So this causes Martha to change her actions in this version of events at the end of Utopia.

Martha felt a shiver up her spine when she recognized the watch that Professor Yana was holding. It was too similar, she would say identical to the Doctor’s fob watch.
She remembered what the Doctor had told her while they were cooped up in that tiny flat in 1969. He said that Time Lords weren’t all perfectly good people. They were like humans in the respect that some were good and others had bad intentions; even going as far as wanting to bring about an apocalypse.
So no matter how nice and friendly this Professor Yana seemed – Martha didn’t want to take any chances.
So when the Professor asked her if it mattered that he never opened it, Martha replied, “No. It’s…nothing. But can I take the watch? If it’s not too much trouble?” She asked.
She hoped she didn’t look too nervous.
Yana looked at her oddly but then he nodded. “All right. If you think that’s best.”
He handed the watch to her.
Martha smiled at him and then walked toward the TARDIS.
“I’ll just be a moment,” she said over her shoulder.
Martha knew she didn’t have time to waste – didn’t have the time to get to the Doctor and explain what was going on.
So she went into the TARDIS, fob watch in hand, and she closed the door.
“I want to destroy this watch. Can you tell me what to do?”
Maybe the TARDIS would help her out.
She could hear the TARDIS speak in her head. “I am with you, Martha Jones. Do you trust me?”
Martha nodded. “Yes, of course. What do you mean – ‘I am with you’?”
“You will become.”
“What?” She asked, confused.
The TARDIS told her to move closer to the console and she did so. What she did not expect was the intensely glowing burst of light coming from the console – and then the light went into her.
The TARDIS looked into her and she looked into the TARDIS.
If she had known, if she had any inkling what was going to happen to her… Well, Martha wasn’t quite sure what she would have done.
But maybe, in the end, this was all for the best.

“No! Let me in! Martha, please! Stop it!” The Doctor pleaded.
He saw his ship dematerialize despite his protests.
“Doctor! You gotta get the time vortex manipulator device working! It’s our only way out now!” Jack told him.
“Why is Martha doing this to me?” The Doctor said out loud, looking desperate.
“Doctor, do you know how Martha managed to make your ship dematerialize? Without you there as the pilot?”
He looked horrified at what Jack was implying. Could she have absorbed the time vortex? But then, that meant the TARDIS was a willing participant because there was no way his companion could have done it alone.
As he set about fixing Jack’s manipulator device, the Doctor tried to come to terms with the fact that his own ship had sided with his companion over him.
No matter how he looked at it, the Doctor knew what he had to do. Find the TARDIS and hope that Martha would be all right.
The Doctor and Jack teleported out. They left a puzzled Professor and Chantho behind them.

Martha groaned as she exited the TARDIS, having reached her destination. Another headache was taking a hold of her and she really didn’t need the trouble right now.
She was about to go back inside the TARDIS to wait out the headache. Much as she hated to admit it, the headache crippled her and she couldn’t see straight or do much of anything of use while her head was pounding.
But then Martha surveyed her surroundings and she couldn’t help but smile just a little at where the TARDIS had landed.
She had wondered at first what the TARDIS was trying to tell her by landing near Powell Estates every so often. Particularly when she’d been traveling on her own for too long (in the ship’s opinion, that is).
Martha had thought at first that it was all just a cruel joke – to send her to the companion she had never seen whilst traveling with the Doctor, but was constantly compared to despite that. And Martha wondered – how fair was it to be sized up against someone she had never met? To never get a chance to really see what this Rose was like – without the filter of what the Doctor and Jack said about her?
But Martha never honestly wished to see the girl. I mean, if she happened to come across Rose, then she would have been okay with that. As far as purposefully seeking the Doctor’s old companion out, Martha didn’t have any interest in pursuing that avenue.
So, she was fairly certain that this was the TARDIS’s doing.
Martha found that she wasn’t too surprised when she saw a girl who very much looked like Rose heading in her direction.
She waited as Rose neared her, and then without preamble, the blonde spoke first. “It’s you! I saw you with that bloke in the military overcoat. ‘Think he was American. He sounded American. Who are you?”
Martha shook her head and she grabbed Rose’s arm.
“You should come with me,” she told her as she led her inside of the TARDIS.
“What? Why? I don’t even know your name!”
Martha sighed, putting her hand over forehead tiredly.
“My name is Martha Jones. And I know who you are – Rose Tyler. There's a reason why you saw me before. You were meant to see me again, understand?”
Rose was barely paying attention though, as Martha expected what with her awe upon discovering how big the ship was on the inside.
Rose gasped. “It’s bigger on the inside, isn’t it?”
She looked to Martha, a question in her eyes.
“Yes, it’s like you see. Bigger on the inside.”
Rose gave a small nod and then stared curiously at Martha. “So is this your transport? It’s alien yeah?”
“It’s called the TARDIS – stands for Time and Relative Dimension in Space. It’s alien.”
“And you are – are you alien too?”
“I was born human. Now, I’m not completely sure what I am – anyway! We should get going! We could travel anywhere in time and space – your pick.”
“What do you mean – you’re 'not sure'?” Rose asked, not willing to let it go.
Martha went over to the console and fiddled with the controls. She didn’t look up.
“Martha?”
“Like I said, I’m not sure. It’s really not important.”
“All right…” Rose replied, her voice trailing off.
An uncomfortable silence followed.
Martha then asked, "Why did you come?"
"The sound - that odd whirring sound of engines. I heard it before when I first saw you with that man. It was this ship, yeah?"
“Yeah, it was. Hard to ignore the sound, especially if you're expecting it.” Martha said. "I know this is sudden for you, but trust me, you'll like it."
“You said this ship can travel in time yeah?”
Martha nodded. "I can get you back home only a few minutes after you left if you'd like. No one will notice you were gone. I can also program your mobile so you can call anyone from anywhere and any time if that'll help."
“All right," Rose agreed, smiling at her. "I suppose I could never say no to adventure.”
“It’s the one constant about you," Martha commented. "So, where to?”
“Oh, surprise me.”
Martha smiled at her and proceeded to take the ship back into the Vortex.
A sweeping sense of relief almost overcame her. The headache had gone and she finally had the assurance that she had a companion by her side. She'd grown weary of the temporary companions she had had in the past. They never felt permanent. And Martha soon discovered that the TARDIS was rather picky in deciding on the ones for the long haul.
So judgmental in fact, that Martha was certain that Rose was probably the first that the ship supported fully. Finally Martha had found the right Rose though - for that was the key. Oh, if the Doctor only knew the current state of alternate worlds these days. There was greater ease in traveling amongst them all than ever before. Why, Martha wasn't sure - the TARDIS chose not to divulge that much to her. Yet, at least...
The TARDIS simply hummed cheerfully in the background.
